Well I guess I only had 2 aircraft - C172 and Turbo Duke - so I might as well take the plunge!
Do I need to purge V3 first or does V4 upgrade over the top?
I must admit I'm kinda torn between getting the 737 and learning to fly that or go the ATC route for a while.
v4 is a completely separate installation. Products won't carry across unless it's like Active Sky where it is separate from the sim.
If you wanted to, you could install both v3 and v4 to use both 32-bit products and 64-bit ones at your pleasure!

Peter's suggestion seems to be the likely culprit. An alternative to FS Real Time is using the FSUIPC (registered) 'time sync' feature. It will sync the time within a set time span to Zulu time if your sim time is synced to real Zulu within that time span.
